- While Lincoln and Jordan were running through the conditioning room (where it was pouring water) they were both wet and dirty, yet when they ran into the next room, they were perfectly dry and clean.
- When Merrick is injecting the microbes into Lincoln's eye, the cameraman can be seen in the reflection on his glasses.
- Gandu Three Echo is killed by Merrick for being too curious, but at the end of the film he can be seen leaving the compound with the other clones. (May not be an error, as it's possible he was only incapacitated or injured severely.)
- As Lincoln Six-Echo returns to the facility in the helicopter, his bloody scar is on his left side where it had been on his right.
- Gandu says in the beginning that he has been in the institution for seven years. Merrick later confirms this when he says that Gandu was one of the first of the Echo generation, but McCord states quite simply that all a clone's surname (i.e. Delta, Echo, Alpha, etc.) denotes it age.
- When Lincon Six Echo "interrogates" McCord in the bar bathroom, they are interrupted by a man that McCord not-so-lovingly refers to as "Ed". Closer inspection of the name plate on his shirt, however, reveals Ed's name to be "Lou".
- When Lincoln Six Echo and Jordan Two Delta are resting in the destroyed building after escaping from the institute, the "J2D" patch on Jordan's pant leg is reversed.
- When Lincoln and Jordan are being chased in Los Angeles, a mural of Detroit Red Wings captain Steve Yzerman is clearly visible, revealing that the scene is set in Detroit, not Los Angeles.

- The sports car shown briefly in the trailer is the Cadillac Cien concept.
- The black yacht shown briefly in the trailer is the Wally, Wallypower 118 superyacht which costs $25 million.
- Though the city shots through the middle of the film are purportedly in Los Angeles, the city of Detroit served as the principal location for filming. Notable landmarks include the Johnny Rocket's restaurant on Woodward Avenue across from Comerica Park, the giant building mural of Detroit Red Wings captain Steve Yzerman, the U.S. Federal Building, and the raised tracks of the People Mover. These shots were overlaid with CGI-produced shots of tall, futuristic buildings to create the composite city of "Los Angeles."
- During the filming of the scene when Scarlett Johansson and Ewan McGregor are running from the censors out of the atrium the camera operator was running with them for a tracking shot. He tripped on the dolly track, onto the camera, and was badly injured.
- Just before the first car chase scene, you see a Lexus Concept Car drive past, used previously in Minority Report.
